I know this is going to sound like a silly question, but is there any means of FTPing into the web server? I.e. super-imposing files, like over-writing index.htm?

FTP is a completely different protocol from HTTP; I may add support for it in the future but for now that's not on the roadmap. However, file upload is very much on the roadmap; it should be in the next significant version after the current release, or possibly the version after that, depending on the amount of back-end work required (most of it is already complete, but there were some regressions in the latest release that I need to fix).

You can also replace (or add) files in the app by editing the .XAP before installing it; they are just renamed .ZIP archives. Adding files to the Content directory, or to the root of the application, will make them accessible via normal URLs. For example, replacing \Content\Index.htm will replace the web application's home page.
